Rosalind literally showed him off at the end and told Bloom that she got a pardon for him. So Silva is "free". Obviously Rosalind did that to gain Bloom´s trust. But she atleast can´t use him as a testsubject, since atleast everyone knows that Silva is there, and she seemingly has a "truce" with him and wants to work together now against the blood witches. Although her story about the bloodwitches is definitely bs. About your confusion with Rosalind´s lab and the archives. The archives are just basically the royal library. So she has access to ancient texts etc. That´s not related to her creepy lab. She uses texts from the archives for her creepy experiments, but the archives aren´t the lab itself.
