For the Light Novel, the author decided to scrap everything after the John Smith arc in the Web Novel and take the story in a completely different direction. The director of the series was a fan of the series from when it was still a Web Novel and requested to add many WN elements into the show. When Cid is talking about breaking out of prison and joining an army, those are arcs from the original WN. Also Omega and Chi, the two short haired elves, were originally only in the Web Novel and the Director requested they be made cannon for the anime, and the newest LN volume officially added them, so the director could use them as background SG members.
