The way you were trying to look for that little remnant of humanity in the hybrid creature is exactly what so many characters do throughout the series: Anthropomorphizing it to fit into our human perspective.
Without trying to demonize it, not trying to say it's "evil", the Protomolecule is firmly ALIEN. We can't connect to it the way we would another human, or even a non-human animal from Earth. We still don't know what it wants, or why, or how. So that thought of trying to communicate with it, or thinking "Maybe it recognizes me and is trying to communicate with US", is like trying to ascribe human thoughts or emotions to the weather. Sure, sometimes the storm stops just in time for you to go out without getting wet and you may think your prayers were answered, or the lightning hits so close to you that you think it was aiming for you, but when it comes down to it the storm isn't trying to help you or hurt you. It's doing its own thing, with no care (Either good or bad) for the people getting rained on.
