To preface, I recommend you get MOSS, a standalone mod organiser, so you can keep track of when a mod gets updated easiest:

Mods are split into three categories; Utility (can be safely removed with no consequences), Library (has a core library that contains shared assets and such), and Permanent (can't be removed without bricking a save).
Outside of bugfixes, only mods for the most recent version of the game are maintained.
Utility Mods:
Rebel Commissions
Compatible with 0.95 and 0.95.1
Not one mod but a collection of mods, one for each vanilla faction. These mods require Commissioned Crew (and in fact are useless without it). Activating one of the mods takes the Commissioned Crew bonus from the relevant faction and gives it to you as long as you aren't commissioned.
Remnant Red
0.95.1
Recolours the Remnants to a more sinister and/or rusted colour. Just a simple graphical replacement. Compatible with earlier versions with modInfo editing.
Unpack Blueprints
Compatible with 0.91 through to 0.95.1
A simple mod that replaces the right click function of vanilla blueprint packages, so that rather than learning everything in the pack, it gives an individual blueprint from each item it contains.

Yunru's Civ Ships

A selection of civilian ships, including a capital class personnel carrier, and cruisers that definitely aren't warships just waiting to be militarised.
Yunru's High Tech Expansion

A selection of high tech ships, from escort frigates to frontline shield-tanks.
Yunru's Midline Expansion
Has versions for 0.95 and 0.95.1
A selection of midline ships to fill various roles left unfilled in vanilla, from dedicated missile support ships, to budget carriers.
Yunru's Old School Expansion

A selection of low tech ships, [insert more description when not shattered].
Yunru's Pirates and Pathers
Has versions for 0.91, 0.95, and 0.95.1
My first and oldest mod. Adds a variety of ships to the pirate's loadout for two reasons:
- To make the pirates more of a threat and less of a nuisance, by giving them effective ships.
- To make the pirate blueprint package more likable by adding unique ship designs to it.
Yunru's Hullmods
Has versions for 0.95 and 0.95.1
A collection of hullmods that I either found myself wanting during gameplay, or just thought would be cool to exist. If you see a catgirl pester me, that means I've been lazy and not included art for the hullmod.
TriTachyon+

Consensus has been divided, a branching has occurred. Seemingly abandoning their old priorities, these deserters of the remnants of the AI wars have instead opted for... colonisation? Settling in the Nuwa system to the North-East of the sector, these former boogiemen seem peaceful enough... for now.
Independent Mods:
Slightly Better Tech-Mining
0.95.1 only
Replaces basic loot such as supplies and fuel from the list for Tech-Mining with the equivalent value in more interesting items. Also adds a depletion counter to the tooltip so you can see just how much exploration is left to do.
Finally, altered the story point loot from adding more drops to ignoring depletion (in turn adding more loot), so that the industry can now be considered a permanent addition.
Yunru Industries
0.95.1 only
Includes the above Slightly Better Tech-Mining. Adds new industries to make gameplay smoother or more interesting. Currently only features the Bazaar, a non-industry version of Commerce that only provides 1/5 the benefits, but doesn't impact stability.
Has a soft incompatibility with Industrial Evolution, overwriting the changes it makes to Commerce.
