Jotaro was never around for Jolyne because he was always busy dealing with not only his job as a marine biologist, but going around the world dealing with stand/DIO-related issues. Pretty tough.

Araki actually visited a prison in Florida to get the layout of it so that he could have some reference for part 6.
Also I love how Jotaros stoic nature is both his strength and weakness. In part 3, his stoic personality was what allowed him to stay calm and strong during the bullshit that he had to go through. But now it’s a big weakness for him because his lack of emotion and communication greatly hinders his relationship with his own daughter.
Also I don’t think jotaros a bad father. I just think he has shitty parenting skills and he’s always busy with his jobs, he’s more of a work man than family man lol. At the end of the episode, he jumped in front of his daughter to protect her from the guard despite knowing it would put him in danger from the stand. He definitely loves her.
This is also the second part in a row araki has written about corruption in the law/police. He does a good job of portraying it, in part 5 a lot of the gang were fucked over by the corrupt law, and now we see the same thing happening to Jolyne.
