It all makes sense when you just accept the fact that everyone is cheating: the church, the priest, the mage at the mansion (even the husband is cheating on his wife).

It make sense because successful assassination attempt in history are always carry out by unknown individual or group of people hidden in secrecy.

He's working with Tokiomi (Rin and Sakura's dad), who trained him in magic. So, to stay out of the way and use Assassin to gather information, he's faking being out of the battle. The thing is, his Servant is all of the members of a tribe of assassins. So it's a Servant composed of many other Servants. He sacrificed one of them against Archer (Gilgamesh), for this whole plan. Which is why he was disappointed that not all of the other Masters had been watching the ruse.
