To clarify the question in the beginning, every loop that everyone was dead when Subaru showed up, it was because the whale had blocked off the road and he went around which added some time. The one loop that he arrived and Emilia was still alive (the same loop that everyone forgot Rem) was when they ran into the whale. So basically Subaru had to take down the whale cause otherwise he would be too late.
