Gintama time travel explained since you seemed confused: -When Gin was sent back to the past, he killed himself(the Joi version). Preventing the white plague, but Gin is dead, killed in the war(by future him that no longer exists). -The time thief(Tama) waited 15 years, then she was fixed by Gengai and returned everyone from the new future -where Gin is dead and the white plague never used him to spread- to before Gin went back in time to kill his younger self. Meaning that was Gin's (unknowingly) second timeline of trying to kill his past self. But this time, Madao was cosplaying as him. -Everyone from the new future where Gin never lived long enough to create odd jobs made sure past Gin does not meet up on the battlefield by making the Joi rebels drunk and preparing general battle strategy. Meaning that Joi Gin was never contaminated by the plague. (They remember Gin because of Tama who showed them the first timeline with Gin). -After killing the enemy (with help), everyone disappears because their timelines no longer exist. (The white Plauge does not exist anymore -which is our Gin's timeline erased-, and Joi Gin is alive -the future cast's timeline erased-).
