No, he didn't lie. He carefully chose his words so that it wasn't a lie. He said "She's not around anymore", and when she asked "Gone?" he said "Yeah". Which is all true. She's in a catatonic state, and whoever she used to be isn't really around anymore and is in fact gone. Of course that doesn't mean he was completely truthful, because obviously El thought he meant she was dead, and he's aware of that and chose his words to lead her to believe that. But only telling part of a truth is not the same as lying.
