Conan figured out the another bomb location which is School when he was defusing the bomb, and he told detective Takagi. it is understandable that Subtitles confused you since you only watch dubs. However, he needs to know which school , that is why he needed the hint, which is EVIT, indicates Rachel's school. that is why Conan said that "I hoped it wouldn't be there "at the end of the episode. it means he hoped another bomb was located in other schools since there are 400 schools in Tokyo. Conan told another bomb's location to detective Takagi after defusing the bomb on elevator. then police is able to sneak in to Rachel's school and defuse it without letting the culprit know.
