Reason for the special, ONA, and TV separations: originally, the manga ended where the specials ended at. Apparently, Saiki suddenly getting his powers back at the end is literally where it ended in the manga. Apparently, Shuuichi Asou was satisfied with this ending, but people were able to convince him that it was not a good one, so he wrote an epilogue thereafter.
The anime originally ended there because that was where the manga ended. The manga was in production when the anime was airing. Years after, Netflix picked the rights to air a series of episodes that adapted some other manga chapters that were not adapted yet. Hence, the ONA. The ONA also included the epilogue to the manga.
Anyway, here are some other interesting facts about the series regarding the manga and anime:
1. Shuuichi Asou wrote the “Saiki Oh” scene (the one after the school play) because, as he admits himself, he wanted to hear Saiki’s voice actor say “Oh.”
2. Shuuichi Asou also had trouble keeping up with the fast pace of the show. That’s right, a native Japanese speaker had trouble keeping up with the fast pace of the show!
I would add more, but I am kind of forgetting a lot of my Saiki lore. Anyway, that was my long explanation for why the specials and ONAs exist separately from the TV show.

When I first saw that scene where he speaks to them, I legit cried for like half an hour. ik he likes to pretend he's not friends w anybody, but c'mon, he's so soft for them i love him
