I actually have a theory on what Zouken did with Berserker. Back in Heaven's Feel, Zouken used the body of the current Assassin to summon Cursed-Arm Hassan (aka the True Assassin). I believe the reason why Zouken would do the same thing with Berserker because he still does not want to risk Sakura, or rather the thing inside of her. The corrupted lesser grail may have allowed Sakura to consume Gilgamesh in Heaven's Feel, it was mainly him being caught off guard because of his arrogance. Salter on the other hand is too vigilant to allow such a thing to happen. Zouken still needs to keep Sakura on hand as leverage against Shirou, especially with how unstable he has become lately. Now, what kind of servant Zouken would summon is anyone's guess. For all we know, the new servant would have to be akin to a divine being or a BEAST if it were to stand a chance against Gilgamesh.
