You are right, when they are talking about LA and encountering the serum/Centipede before, they are talking about the first episode and the guy who almost exploded. We did meet the doctor in the first episode but this is the first time we have seen the guy Raina was talking to at the end. Great reaction. It was sad to see everyone's reaction to Skye keeping something from them because they had really grown to trust her and accept her as part of the team but hopefully with time she'll be able to earn that trust back. Thanks for the reaction!
