Basically the Emperor who is supposed to be a godly being thought all these people worshiping a god who wasn't him would overthrow his power. So freedom to practice was removed people were tested and captured. People became martyrs and many had to become underground practitioners. Even today Japanese who are christian are looked as if they are crazy of have issues. Its why most stay silent on there religion many have given examples like being a teacher at a school for 10 years then when their religion comes out the people they knew for years treated them differently. Christian churches are one of the only systems in place to try to help the homeless who are looked down upon terribly in japan and even beaten and killed for fun by some of the youth. There were even uprisings for religious freedom one may have even occurred before the time in the show due to the things like the stepping stones being in use.
