Nah, Eta really did "crack the code" I.E. translate Japanese into their local language. The device Eta was shown feeding the note into is a reference to the Enigma machine the allies used to decipher the German code during WWII.

The girls think he saved them, Shadow thinks they're pissed at him because he doesn't know they got the money back.
