For a simple summary of this playing out with recent happenings:
In Season 1 episodes 5 and 6, Euphy was introduced as a Princess, Suzaku became a student and the cat stole Zero's mask, risking Lelouch's identity being revealed.
In Season 2 episodes 5 and 6, Nunnally returns to the story as a Princess, Suzaku is once again a student at Ashford Academy, and Suzaku makes a play testing if Lelouch's identity will be revealed..
Obviously there is a lot more going on and it's not as simple as I laid out here, but I find this sort of thing happens far too often for it to be just a mere coincidence.
And of course CC being out in public on a mission for PIZZA while pretending to be a student happens too.

So, reunited with the royal family, Nunnally is using her position to assert her own will and seeks to resurrect Euphy's dream for Japan. There was something said at the start of the episode that I think is rather important: Nunnally said that she suspected that Suzaku was lying to her, but the phone call made her also question if Lelouch has been keeping secrets from her as well. Back in season one, they made a point really early on to have that cliche conversation where Lelouch promised that he would never lie to Nunnally.
There's an element to the writing structure of the show which I don't necessarily want to go into detail on until you've finished it, but the progression of events and the thematic elements covered in season one seem to be repeating in season two, but with a twist, variation, or mirroring of outcomes. Six episodes in and we've already seen many of these begin to play out. The events of the first two episodes in season one and the first two episodes in season two being some of the really obvious ones. Lelouch's truthfulness with Nunnally is one of the more low key ones.
