The Zeref spirit that took over Jellal in the tower of heaven was not actually zeref's spirit at all, but Ultear acting as if she were zeref to help him discover his magic, and to use him for her and Master Hades' (from grimoire heart) plans. Those plans fully revealed lie in spoiler, but she did mention she was the "Zeref" he encountered, and they needed him for their plans though.
