The butler wasn't killed, the anime just cut information again. But essentially Kiyotaka's father fired the butler and did everything in his power to ensure he never was able to be hired again elsewhere for ANYTHING. He also ensured the butler's son wasn't able to get into any good school or job so he's currently doing a bum job. The butler committed suicide I guess in the hopes it clears his sin and frees his son from this whole ordeal. That alone should show how much power his father holds and the kind of man he is: a major petty asshole. The fact now is he can't get to Kiyotaka cos its a government owned school. If he was anywhere else he'd have been dragged back to the white room ages ago.
