It wasn't explained very well how they survived the events of episode 11 in this new season, but the light novel explained it very well. I don't think they'll ever go in depth about that event again, so uh light novel spoilers ahead?? Tho, be warned, I did binge read the first 3 volumes in like a day and a half (the one's that are adapted into the anime now since the finale, episode 23, is the ending to volume 3) and it was a few months ago so I might not be 100% correct on this stuff. From what I remember is that the Legion attacks Shin's group and incapacitates them with the intent of harvesting them and making them part of the Legion. A mechanic that isn't really explained about the Legion is that they are able to move their consciousness into a spare machine if their original machine gets too damaged (keep this in mind as it does come in to play later so things will make more sense if you know this little tidbit). After Shin supposedly killed his brother (Rei), who was piloting a Dinosauria model Legion, his consciousness was transferred into his spare unit. After his fight with Shin, Rei's consciousness gets a little cleared up, since prior his mind was corrupted by the Legion. He follows Shin's group at a safe distance and when Shin gets attacked by the Legion and almost killed in episode 11, Rei fights off the Legion that were trying to take his head (very similar to how he shot that one Ameise model that tried to kill Shin before Rei could during their fight). Shortly after, the forces from the Federacy arrived and rescue Shin and the others. I believe the Federacy also kills off Rei's spare unit, but I'm not 100% sure on that one. But most likely Rei is actually dead now, like not coming back except in Shin's memory.

Remember that the squigglies covering Shin's head at the end of episode 11 only happens in his head (like how he couldn't see his brother's face) and it represents his internal trauma not his actual physical state. And the conversation with Rei in the dreamscape is metaphor, but also represents something literal, the director is pretty stubborn with the show not tell school of presenting metaphor, the LN is way more explicit about what happens here and how they were saved. Also, this isn't explained in the show, but Legion in the field have orders to incapacitate (for harvesting purposes).
