Remember that everything is happening simultaneously in a matter of seconds, Meleoron's ability of holding his breath to remain invincible is only for a maximum of 2 minutes tops., since he's still holding his breath then it means only a matter of few seconds have passed. So, all the dialogues, inner monologues/thoughts & interactions happening here are not even a minute long. To put it into perspective: 1.) Youpi's fight with Morel, Shoot, Knuckle, Meleoron 2.) Killua, Gon and Flutter running killing ants on the way 3.) Pouf's overdramatic self-pity and 4.) Zeno, Netero, Pitou, Kumugi, Meruem's confrontation are ALL happening at the same time.

He was unconscious in one of the secret rooms of Knov where they used to gather and rest (with snacks and water), during this time we know that he wasn't dead yet since Leol was still able to use his Dragon fly/ CCTV technique. We don't see it but perhaps flutter eventually dies or probably killed by Ikalgo so he can use his body. Nevertheless, that is the real body of dead Flutter being controlled by Ikalgo.
