There have been instances where the Sisters of Battle have been empowered by the Emperor directly. These are the Living Saints, the purest and most powerful of the Emperor's servants. To even have a shot at becoming one you need to become the most good, pure, innocent and kind person you could possibly be, then be thrust into a situation of insurmountable odds. Then, if you are chosen you can be inbued with the power of the Emperor and become a Living Saint, which more or less is the hardest counter possible to the forces of Chaos. Even death cannot stop them since they can revive from the relics associated with them, but if you destroy them you can keep them from coming back. They're basically holy liches. As for the Malal scene, he is seen in a realm with a few others. This is more or less the domain of the things that absolutely cannot come back to 40k, and it's more of a metaphorical place than an actual place in 40k. I'm not sure about the demon but it's one that has been retconned along the rest, with the others being the Squats (the space dwarfs that have been replaced by the Leagues of Votann) and Horus Lupercal, who had his soul erased by the Emperor himself. And yes, Eliphas is one of Alfabusa's buddies that works on the series (he's in the credits). He's named after Eliphas the Inheritor, one of the Chaos Space Marines in the Dawn of War series (the Marine in red and the Imperial Guard guy are also from that series, and the Eldar they're talking about is also from there). Another of their buddies is Karl the Deranged, who sent that letter. After this are episode 19 and 20, which are fairly straightforward. After that there's the first special and another short, which have a combined runtime of sub-15 minutes (shorter than the episodes). The special itself is mandatory viewing because it contains plot critical events not only to the series but its degree of canoninity to the Horus Heresy as a whole.
