Magnus was playing a didgeridoo, yes. The reason is that when he was initially introduced his voice actor tried to give him a Bri'ish accent, but everyone thought he was Australian, and so Magnus is now Australian.
As for the War in Heaven stuff, all of that ended 65 million years ago, which was way before the Emperor showed up. While it hasn't been commented on, I like to think that the meteor that wiped out the dinosaurs was a rock that got chucked around during the fighting or got blasted off of something, flew all the way through deep space and hit our little blue ball to devastating effect. After all, Sir Isaac Newton is the deadliest son of a bitch in space.
And the whole Shamans thing happened in or around 8000 BC around the Levant. This would make the Emperor by birth a member of the Pre-Pottery Neolithic B civilization, which is aroudn the time where people started to get the hang of things like clay plaster and limestone. One particular point of interest from that time was a form of ancestor worship where after a person's death they had their head removed, stripped of its soft tissue and covered in plaster, then (what signs of wear on the skulls imply that they were being handled) used in what were likely religious rites. This reverence of the skull might have carried over to the 41st millenium, where the skull is seen as sign of the purty of the holy human form. Of course, the Emperor would be the only one to get this since he's the only one who has been around for that long, just like how he thought it'd be funny to name his kids things like Jaghatai Khan or Lion El'Jonson. It's like making references to ancient memes that nobody understands, but instead of it being cringe it is of incomprehensible historical value.
Or, you know, the whole skull thing might just be projection on my part. Applicability instead of allusion and all that.
