I feel like this episode avoided the easy route of a happy ending and made something far more memorable as a result. The episode leads you time and time again to think this is a pre destination paradox and they were meant to be there all along. When John asks with their track record why they should expect to make things better, you expect a reverse jinx of sorts where they actually do just that. Part of me thought John would assume the role of Dacon and negotiate a cease fire. But with the general dying, Dacon's death not making a difference, and any number of other things , it all just starts unravelling. Still, the fact that team Moya now has to live with those consequences elevates the episode a lot in my book. It hits pretty hard when D'Argo sees the mark the girl made with his knife. Honestly though it's all Stark and the one nurse's fault for losing their cool(although Crichton should have erred on the side of caution showing him the past). If Stark hadn't flipped out and sent them back, and if the nurse hadn't shot the general, it would have worked out. Regarding Jool, frankly I found her constant calamity hilarious. Out of place perhaps in this episode, but funny nonetheless. "Shut up, Jool" gave me Family Guy vibes. I guess because she's both very annoying and incredibly snobby, it's hard to feel sorry for her, but admittedly it'll get old if that becomes a trend. I also really liked Stark's line "fear is good, keep that. But travel light. Forget hate"

This isn't answered in the episode, R.E. about time only affecting the planet, and not Moya or anything else, but I thought of a potential explanation, so here is my theory. There is a time tear there, there was a time tear when they got there. This tear must have some kind of properties that contain the planet in a separate time bubble or pocket dimension. Think of it like what the Asgard did to the Replicators, they trapped them in an artifical time bubble that only affected a specific area of effect. The same thing could be happening here, the time tear only affects an area of effect, in this case, the planet. So any changes back in time would only affect the planet and not anything outside of it. Therefore time is contained in a bubble local only to the planet. The time tear is either constructed by someone, and thus might have these properties for safety's sake, or it could have been created because of the shenanigans that happened here, and it's just a coincidence, but I doubt it. Anyway, that could explain why only the changes affected the planet, and nothing else. As for the episode itself, I always found this one consfusing, if only because I didn't really understand the political nature of it, i.e. , I can never remember what side is fighting for what and why they are fighting, and who is the good guy and who is the bad guy. I always forget the sides names also. And, I always forget what the original history is supposed to be. I don't think they stress that enough at the beginning who is the "good" side and who is the bad, so we can't really follow too well who we should be rooting for to have our expectations subverted. /shrug so it's a little confusing. But I do feel the end, like you said, you can feel how much they frelled things up and how this weighs heavy on their hearts. So I'll give them credit for the emotion of this episode. I see what they are going for for sure, it's very deep, many layers. I do think everyone is kind of being a bit of a bully to Jool, yes she's whiny, but they are being a bit harsh IMO. As smart as she is though, she does act childish sometimes, I think she's supposed to be acting like a brat, but it comes off as childish IMO. I wish it was toned down a little bit. But I do like her being there. So as to who's fault this all was, it was kind of everyone's, Aeryn is the one that was pushing to use the pulse pistols, maybe if they never did use them it would be different? You never know, but that did seem to be an issue, John didn't want to use them, only at the very end did he give in, while she wanted to use them the entire time. /shrug
