I think it's really important to consider what this show is going for again, as you're making all these judgements and remarks based on the premise of 'solving the plot'. Who are these characters? What do they believe in? We are given a lot of time and a lot of chances to discover these aspects of them, but they're being watered down in favor of 'does this contribute to solving the plot or not, and if not how do I twist it so it does'. Like Sakura for instance! And Rin! Or even Issei! Nearly every character seems to be secretly malicious or holding something back in relation to 'solving' the story, rather than using their scenes to better understand who they are as a person. In Rin's instance especially, as shrugging off her personality and reactions as simply 'bi-polar' is an outrageous sentiment. It's clear why Shirou is dense and isn't picking up why she gets upset, but for the viewer? Take into mind who she is, where she comes from, what we've learned of her beliefs and her values here, and it's really rather understandable why she acts the way she does. Rather, she's even justified in doing so! That is, if we pay attention to more than just 'solving the plot'.
