You're basically right but it doesn't completely bypass the equivalent exchange. Basically the stone is made by paying in an enormous amount, and the user then draws from that amount put in until it is depleted. That's why Gluttony's and Lust's stones eventually ran out of energy.

What the philosopher stone basically does is bypasses that equivalent exchange and allows for limitless possibilities without the need to give something up
