Yea, as others have kind of said, the best way to think of alchemy in this world is that it simply boils down to chemistry. Alchemy essentially allows people to perform incredible feats of chemistry without the need of crazy tools like we use in our world. In the line of equivalent exchange, they can't manipulate atoms or chemicals that aren't there essentially, they convert the atoms/elements currently present into other forms, either using the same elements to just change the physical shape, or convert them to other elements possible by adding or removing neutrons within the atoms. One good example of this is when, I think it was Mustang when fighting lust, he mentions it was simple for him to turn water into hydrogen to create an explosion. Water (H20) can be turned into Hydrogen (H2) by removing the oxygen atom from the chemical bond.

To answer your question. Ed needs to know what elements he's interacting with in order to use alchemy. If he doesn't know what elements or matter he's manipulating or deconstructing it won't work. That's why in his fight with Greed it was a while until he tried deconstructing his armor in their fight because it took him time to deduce what it was made of (Carbon). The alchemy didn't work on Mohawk guy's automail because he assumed it was made of the same material as his own automail but it's not. Edward is a chemistry genius so normally it's easy for him to understand and therefore use alchemy on any type of material, unless he's being thrown a curveball like the above two examples.

Something else to consider about Olivier Armstrong - she's the general of the northernmost fort that Amestris has. When Ed met Ling in Rush Valley, he said there had been hostilities between Amestris and the northern country Drachma in the past. So, she is probably very suspicious of anyone who might try to slip over the border from Drachma - the military guy with the automail Ed fought did accuse them of being Drachma spies. But comparing her to a more intense Winter Schnee isn't a bad comparison. As for why Ed couldn't transmute - it has to do with the construction of the automail. Ed knows the chemical makeup of his automail - iron, carbon, and probably a few other elements, so he can change it. That's why he was able to change his arm and bring out his sword. But on the big guy, he attempted a transmutation assuming that his automail was also mainly iron, and thinking he could just destroy it by breaking apart the molecular bonds of the metal... but nothing happened. To be an alchemist and to transmute, Ed has to know exactly what the object he's attempting to transmute is made from. Ed's a prodigy, a genius, and experienced enough at this point that he can probably make some educated guesses if he's working with a substance he's not sure about, which is why his transmutations are so smooth - he doesn't have to do all of the math and exploration of the substance to figure out the chemical composition. Most of the time he's been right. As for Al, until Al recovered his memories, he was probably able to make assumptions as well, based on his experience, but Al was still forced to draw out an array while Ed clapped, which made Ed faster and thus more valuable to the military as a State Alchemist. Now that Al can clap to transmute, he's just as good as Ed is. Al saw Ed's transmutation fail, so instead of trying himself, he went with a more direct approach and threw his helmet/head at Ed so Ed could jam the workings of the saw instead. In a sense, that makes Al more versatile than Ed too, because he doesn't immediately rely on alchemy in every situation - Al's good at looking for other situations too, since until recently he wasn't as fast with his alchemy as Ed was. This is also a reverse of the situation when Ed went with Major Armstrong to the Xerxes ruins - he was getting hot and overheated, and he muttered that his automail almost seared through his skin from the heat, because the metal is grafted to his skin at his shoulder and thigh. He was risking serious burns by going out there. Now he's in the frozen north, and his arm started hurting again (and probably his leg too) because he's got metal that is slowly freezing grafted to his skin - he's risking frostbite. That's what the guy with the cart was referring to when he asked if Al's armor was automail.

You two are overthinking the whole thing about Ed not being able to transmute the soldiers automail. Alchemy is science not magic. That's why it must follow the Law of Equivalent Exchange, you cannot create something out of nothing. As mentioned multiple times, to use alchemy you follow the stages of Understanding, Deconstructing and Reconstructing. Ed can transmute his own automail because he knows the (al)chemical make up and can rearrange the molecules. His little "What's your arm made off?" comment would signify he couldn't transmute it, because he tried to transmute iron and clearly, that automail wasn't made of iron.
