Yeah, the Source did originally say that Cole's soul was still inside him, fighting against him and only able to hold on because of his love for Phoebe.. But, remember that he also said Cole was getting weaker and is almost gone a couple of episodes back. As far as I understand it, the only reason he still chose to marry Phoebe wasn't because of love, but due to the Seer's vision about their future child.. That's why he went to all the trouble of making sure they would have the dark wedding, so that their child will be on the side of darkness instead of a force for good. That's also why he's going through all the trouble of making sure the pregnancy she foresaw actually happens. I think some part of Cole's soul is still within him somewhere, but at this point there's no reason to believe Cole has anything to do with his choices or actions for the vast majority of the time. Even when he was first struggling for control and focusing on his love for Phoebe, he couldn't actually control much (i.e. teleported against his will, was unable to tell anyone about what was happening to him etc)... So, if he's since lost said battle and had only grown weaker, I'd imagine that at this point he's mostly just a passive passenger of sorts with no real control over his body. The only thing that could still cut through to him from time to time is his love for Phoebe, but even that's in a very limited capacity. Just my two cents of course, and as much as I can say without any spoilers :)
