I think the thing about growing to hate someone you've loved for most of your life is that you never really stop loving them as well. When Walt is being abusive and monstrous Skylar really does want him dead. Because she's desperate for a way out and her negative feelings about him are so strong that she really doesn't believe she'll care if he dies in that moment. But now that he's walked away from the business and she thinks she can recognize the man she loved in him again, she can't help but see him as her husband who she cares about to some extent. She doesn't know how to let that go because caring for him is a part of her. As for why she doesn't want him to get caught now, I think it's the kids and Flynn in particular. She wants to protect his innocence, and doesn't want him to lose the father he loves and believes Walt to be. The cancer is back now and however she feels about that, she'd rather just wait for it to be over than have the kids live in a world where their father was a drug dealer and murderer, and have them face everything that will come with that.

Her only problem with him was the danger of his job, but once he retired, she was more than happy to take him back in and bring the kids back. I don't think Skyler cares about the money. She's not a greedy person, and she's never bought anything luxurious with the cash (unlike Walt who bought expensive cars for himself and Walt Jr.) So I think the fact that she's sticking with Walter and not making a deal to protect herself shows how much she still cares for him. Of course, you could also interpret it as Skyler being afraid to implicate herself. Maybe she doesn't care about Walt, maybe she's just worried she'll get arrested too.
