The Pope did know Maggie, they were the people hunting Maggie and her people. They took over the community Maggie helped with (and led) to steal their homes and food. And they did! But I personally believe that Pope has never seen Maggie and I don't think even knows her name, but he hates her because God is telling him that Maggie is an enemy. This man is legitimately mentally ill and is actually a pretty accurate depiction of someone like the Pope, who is, again, a cult leader. And I think the Pope is written as heavily psychotic. He's going through psychosis and doesn't trust anyone. Pope also lets Lea talk back to him the most and I think it's because he legitimately views Lea as his daughter, the main reason he probably hasn't killed Daryl yet is because he seems to care for her and Lea cares about him. Lea is not in a good position at all. Also the Commonwealth is only as suspicious and odd as the US government itself so nothing to worry about!!
