To answer your question about who Emma thinks is Henry’s father, the new memories Regina gave her started right after Emma gave birth. Everything that happened prior to that she is accurately remembering. The fake memories of her keeping Henry does not affect her memory of knowing Neal (before giving birth to Henry) outside of Storybrook in the real world. All she knew about Neal until she tackled him in New York is that he abandoned her and got her arrested. That is all she can remember now. I hope I explained that well!
