It depends on which comic writers you are reading, but it's best to actually understand it that Cyclops, Jean and Wolverine are basically rock paper scissors to each other. it's not Jean having to choose between Cyclops and Wolverine. It's that each of the three of them has something the other two lacks. Cyclops and Wolverine basically basically soul brothers. Logan cares about him easily as much as he does Jean, in the comics. and same for Cyclops to him. think of it like id, ego and superego. Wolverine is the id, Cyclops is the superego, and Jean is the ego.
what might help you understand what is it about Jean that would like Logan, consider the phoenix force and why it chose Jean. That destructive potential, that desire for total freedom to express one's limitless power has always been inside her. And Wolverine is the hairy, sexy, badass manifestation of that pure will to freedom of doing whatever the fuck you want. But he's wolverine. The only thing he's reliable on is that he's always gonna be wolverine. To be around him, within, will always lead to pain, eventually. His and others. Cyclops is of course as you said, the captain america. the heart, the stability, the rock that will always be there. The most trust worthy person on the planet.

The X-Men trilogy feels a bit rushed because it likely was. Lots of jump cuts, moving from topic to topic quickly without much exposition. I think in the early 2000s the feeling was that the only really long movies were larger budget epics.
Superhero movies were supposed to be 1.5 to 2 hours max, and so to keep everyone's attention they threw a bunch of stuff in quickly. Sometimes the plot had holes, sometimes the one liners didn't mean much. Sometimes the emotions/attachments were quick and questionable. Most of that has changed since then, but that may be where you're getting the feeling of being pulled around.
That being said, I think this is the best of the trilogy and enjoyed your reaction of it.

1. Best to think of the X-Men as a team like the Avengers or Guardian of the Galaxy. Except they are all mutants.
2. There aren't as many mutants are you think. Supposedly in the comics, at the peak there was about 30 million mutants in the world. That is not even one percent (actually .0004%) of the world's population and about the number of people in all of Texas.
3. Yes, you would think attacking a school of mutants would be a bad idea, but they are mostly young kids will no battle training or fighting experience.
4. I don't think Bobby's brother was jealous, but more afraid as he bought into the anti-mutant propaganda.
5. I don't know if you realized that you yelled "DAMN" right after Jean used her power and ruptured the dam.
6. These movies weren't meant to be emotional as the early Fox Marvel movies were more focused on action than character development. In the MCU movies, we follow those characters (like Tony Stark) over a span of 10 years.

I love the X-Men movies, but I can't wait until you get to the Deadpool series.
As for your question, well apparently, Jean was the reason the jet wasn’t working, which is why she blocked the teleporter and probably would’ve stopped any other attempts to save her. And it seems she chose to die because her powers were becoming too destructive—not just for the team but for the world.

The Cyclops-Jean-Logan love triangle has neverrrrrr made sense to me. Even the comics don't make it feel any good. Cyclops is suchhhh a cool character and I would even say the closest thing the X-Men have to their own Captain America so it always felt weird to see a cool character like Jean decide to go for a guy like Wolverine. WHO is super cool in his own right but, again, doesn't make any sense for those three to be involved the way that they are.
But don't feel bad about not feeling emotional about these films. Also, don't feel bad about not understanding some of it or feeling like there are questions. All of these things happened to the rest of us and I think it's important to remember that you started with the CROWN JEWELS of comic book films. The MCU, the Spider-Mans, and the Dark Knight trilogy are all incredible universes. X-Men, along with a few other early comic book films, helped lay the ground work. So there's no shame in thinking "these might not be good" or "I don't enjoy this as much as Tony going head to head against Thanos" because guess what? You're right. You don't have to cry because the film just doesn't hit like that. You don't have to understand every plot point or decision because.. the movie doesn't need or want you to. All of that's okay. Without spoilers, I will say that it does get better as you continue your X-Men journey. Can't wait!

This was a good reaction. I’ve seen this movie quite a few times and I just picked up for the first time that Stryker gets his mind control fluid from his son. Like you said there was a lot of details in this and even I am picking up things I never noticed before.
It sucks they didn’t save Jason but just because he was being controlled by his father doesn’t mean he was a good mutant when he wasn’t being controlled. He tortured his parents and drove his mother to suicide. Stryker even said that Xavier was afraid of him and couldn’t help him. So he was probably a bad person being controlled by another bad person.
Lastly, sorry for the long comment, I think going forward the rest of the X-men movies all have end credit scenes. So if you can try to remember to react to those as well!

As far as I can tell, when Mystique assumes the form of another mutant it's only the appearance, not their powers. In the first X-Men movie when she takes the form of Wolverine, the real Wolverine shears off the imitation claws on Mystique's hands. The real Wolverine's extendable claws are made of adamantium grafted to his skeletal structure and is supposedly indestructible.
Wolverine was born with regenerative healing abilities which made him a prime candidate for Stryker to surgically attach the adamantium since his hands and flesh would heal itself closed when the claws are retracted. But that's why Logan said that it hurts every time he extends his claws.
