I will also just call Aqua's father "Joe" because we obviously dont got a name. Well it is actually pretty simple, you just need to go throught the process of elimination. There is a difference of around 3 years between Taiki's age and Aqua/Rubies which implies that Ai can't be the shared parent part since that would collide with her active Idol time before she got pregnant with 15/16. Therefore we assume that the shared parent is "Joe", now how can Taiki be the biological son of "Joe" while "Joe" is still alive (or assumed alive in akanes thought process)? Well for that to be true, Taiki's Mother Airi must have had an sexual relationship with "Joe" before he met Ai. Now if we roll an episode back, Taiki said that the reason for the double suicide between Airi and his assumed dad was never found out and he only had a personal assumption. So if you ask me, having an "milkmans child" (in german "Kuckuckskind", a child in your own family that isn't related to you) for, as Taiki said, about 5 years could be more than enough of a reason for him to have an double suicide with Airi. "Joe" was also probably the one who dropped the news an Airi's husband which drove him to do the double suicide, makes sense for me if you consider the shrewdness he showed by sharing Ai's new adress with the stalker. For me it just looks like he tries to avoid at all cost to be directly involved with these crimes he wants committed. I guess the "master manipulator" genes are in the family, huh Aqua? Well for his defense, and mine at the same time since i also didnt realised it after the first watch of ep 10, as Akane stated his inner self just wants to forget everything about revenge which is why he didnt realised that.
