The simbolism always on point, almonds look like tiny brains, so the rats eating the almonds while they're talking about those topics is just on point. From here, things go crazier. Also, because of production Shin voice sounds like he's talking over a radio, but in reality, since the Pararaid is like telepathy sharing the senses, Lena hears Shin like he's talking right next to her. She can also hear cues about his breathing and on some level, she can feel a hint of his internal feelings, also Shin can feel the same from Lena, which is why she gets all flustered when she saw the couple kissing as she was feeling like Shin was "very close to her"

Like you mentioned, the parallel conversations going up and down the stairs, but others like the dying flowers. Kaie was the one watering them, and without her they're withering. A quick note, since Shin is the only one who can "hear" the Legion, safe to assume that only Spearhead is aware of what's going on with the Legion "recycling" the 86, hence why Shin makes sure to send them off personally as much as possible.

There is supernatural elements in this show too. Some characters have special abilities. Shin’s ability to hear the “voices of the dead” is one of them. I’ll explain further when you see more episodes cuz I don’t wanna spoil anything.
