The Navigator is responsible for "setting the ship's course" ie determining the best route to their destination, is there anything like space bodies, asteroids etc that they need to avoid and then sending that info over to the helm to be implemented. The helmsman does the actual flying, especially the minute adjustments for close range stuff like battle. Weapons also falls under the navigators duties as well some scanning stuff and just general ship operations. McCoy makes a comment back in The Corbomite Maneuver about how the Navigator's position is particularly difficult, even for seasoned officers. There's a lot of crossover between the Navigation, Communication, and Science stations since they all have to do with using energy beams, scanning etc to interact with what's going on in the immediate vicinity outside of the ship.
While Kirk's monologue about the ship vs his romantic life is certainly evident I think there's also some stuff there about how heavy the burdens of command are for Kirk since he's responsible both for the Enterprise as well as the hundreds of people on board.
I think the time travel stuff is just kinda there to prep the audience for all the wacky things we're going to encounter in this fictional universe "Hey, just so y'all know there's lots of weird energy and phenomena flying around out here and we don't understand what most of these things are or how they interact. Anything is possible and shit's probably gonna get wild."
Leonard Nimoy doesn't get enough props as an actor. It's easy to write it off since Spock is so stoic most of the time but on the rare occasions when we do get to see his emotions come through Mr. Nimoy fuckin' takes it to the house, man. Also Vulcan emotions are supposed to be stronger and more intense than those of humans. That's part the reason they devoted themselves to peace and logic. In the Vulcan past they were very passionate and warlike until they discovered how to suppress their feelings in order for their society to survive.
