The scientist at the start already told his father that Ayanokoji was a genius, and that prompted his father to say the line of "I don't care about natural genius. We can turn even the most inferior genes into a genius." And proceed to ask the scientist not to give preferences to Ayanokoji just because he's director's son. And they took a natural genius to train him in an environment where they created artificial genius, it's supposed to exponentially make him a genius amongst genius. According to the previous seasons, Ayanokoji didn't complete the full training, that's why his father wanted him back to complete the genius training. And Sakayanagi who, also being a natural genius, wanted to show Ayanokoji that just being a genius without emotions is not true genius. It's just a man-made genius at best.
