Wow!! That’s a tough one. Both are perfect for this but Fukushima for the win with sheer number of amazing Onsen. The area around Mt Bandai with baths is simple amazing.
Daisen has an amazing bath at Kaike Onsen seaside but not much in the mountains like this.

I am planning to visit Japan November 11-18 or May 26-June 9, and I wish to visit either Tottori (and Mt Daisen) or Fukushima City (breakfast at Hiranaga). I know that from Tokyo to Tottori it is about 6hrs by Shinkansen and to Fukushima City it is about 90 minutes. I am most interested in a countryside onsen experience. Which would you recommend? Thanks.

Yes, it's definitely worth going out there (I went there twice last trip). The only issue is that the reservation website is in Japanese and you have to write your full name in Hiragana (they don't take Katakana for foreign names). Took a while to figure that out, but eventually I was able to book it. You do need to book it a month in advance because those reservations fill up extremely quickly. Also, during the reservation, you can order specific goods directly from the site. If you don't do this, then you cannot buy them on the day of (they have your items ready for you in a bag at your table when you arrive). I learned this the hard way and was unable to buy those. This won't happen the next time I plan to head out there.
