It's funny, but you have basically seen what happened to Clara in the show before. I think Moffat raided his Classic Who collection for inspiration and basically did City of Death again (the Tom Baker story you've seen). What happened to Clara is essentially what happened to Scaroff - where they were split into multiple incomplete fragments across history, which led independent lives.

It would be massive spoilers to explain why but I think it would explain a lot of questions you are having. On top of that during the whole 50th anniversary celebrations the bbc did 2 significant programmes, the first was a drama called "and adventure in space and time" which was a drama about william hartnell's time as the doctor and the beginning of the show (make sure you get the 2013 version and not the 2023 version where they made some changes, again telling you would be spoilers). The second program was called "the science of doctor who" where professor brian cox hosts a lecture about the science behind the show. You have seen brian cox before on Charlie Brooker's screenwipe and he also had a cameo in doctor who episode "the power of three", you said on Charlie Brooker that he looked like a stoner and I think you did want to watch something with him, if you do choose to watch that you should know he used to be in a band called D'ream which had a hit song "things can only get better".
