Yeah, the first intro isn't part of the episode. It's the intro for the DVD.

As for the reason for 2 intros, the first series recently had a blu-ray release with optional enhanced visual effects and judging by the quality of those visuals in the first intro I'd guess that's what you get in the blu-ray. As for Terry Nation, he's probably one of the most important sci-fi writers ever as he was the writer that created the daleks and he wrote all the dalek episodes of classic doctor who, in fact it's still the Terry Nation estate that owns the rights to the daleks so the bbc have to ask them when they want to use them, in fact the daleks almost didn't appear in the modern series for this reason.
