Berlin urges the professor to punish him serves two purposes: first, to push the professor into proving who's the real authority on the team, because weakness will "rock the boat", and second, to get his hands ditry and to leave "idealism" behind. For Berlin, as long as the professor insists on a completely clean heist, the operation is at risk. He's basically saying- "There's a reason you're the leader and not me. Act on it and do what must be done. Even is it includes hurting me. I'll forgive you regardless."
