Syfy, and parent company NBC Universal, cancelled the show after five seasons because of costs. Every season the show cost more to make, but it wasn't bringing in more money to make up the difference. "Your" Penny is a body-less soul and a servant of the Library for the next million years. That was the whole point of him giving the ticket to Sylvia for her to leave. He was accepting his fate to serve his time. Alice is a prisoner of the Library, so there was no need to wipe her memory. In fact, letting her keep her memory is part of her punishment for betraying the Library. It makes sense why the monster would leap into Eliot since he was the one who shot him and killed his original body.
