Like Amon had a point deep down about inequality and oppression, Unalaq has a point deep down--humans do treat spirits and nature terribly. Now is releasing Vaatu the right thing to do, no, just like it wasn't right for Amon to take people's bending, but it's a welcome change from someone like Ozai who was about as complex and deep as a puddle.
