Here's a new work-in-progress version that should work better with both old and new versions of RE2/3/7. I've created a system where the mod manager shows a warning message when the user installs a mod that conflicts with the game version (look at the image above for an example of what the warning looks like).
The system for detecting incompatible mods should work correctly for all mods except for RE3 mods that only modify PFB, SCN, or PCK files.
I've also added support for converting MSG files to work on the new version (that was pretty simple as the format seems to be the same except for a version number change).

Personally, I'd suggest simply rolling back to the previous non-RT game versions. I was considering to try to create automatic conversion of every mod type to work on the new RT build, but the workload for doing that would be immense. There are also additional issues with the new builds (worse performance, AA is partially broken, image quality slider is partially broken, new gameplay bugs), so while the ray tracing is rather spiffy, I think it's worth rolling back in order to have fewer bugs and to be able to use all mods again.
