The writers of Agent Carter have confirmed that the shooter of Thompson was in fact Michael Carter. They also confirmed that their plan for season 3 would have involved Peggy investigating the shooting of Thompson, finding out about Michael being alive, and unraveling some sort of conspiracy he was involved in.
