I read a quote from David Duchovny, (whose father was Jewish,) that he regarded Mulder as Jewish unless he was told otherwise.

I'm assuming Chris Carter never directly went into it when compared to Scully's religion because he's not Jewish or just likes Christianity? Speculating though.
