Just because Pixis said "top secret project" doesn't mean it's true. We have to assume he was just bluffing to "explain" Eren's power and make him trustworthy as a military weapon. You saw Eren's dad Grisha inject him with something and give him the key, not the military, and Eren never mentioned experiments. (Believe what you see before what you hear.)
