Of course Margaery has motives for what she does, but I do believe that she is genuine in her kindness towards Sansa. She's never given any reason to dislike her, or want to hurt her. If anything, she has shown empathy towards her. The poor girl has been through hell, and Margaery knows that not only would the Tyrells have great power in marrying themselves to the Stark family, but Sansa would be very safe in Highgarden as well. Joffrey basically tortures her, and I honestly think that Margaery doesn't like that.
