L's reaction to the second Kira mentioning having 'the eyes' has to do with the BB murder case he worked on with Naomi. There's a sort of spin-off novel written about what happened during the case, but basically Naomi and L were tracking down a serial killer in Los Angeles who is revealed to have been born with shinigami eyes somehow. He would find his victims and kill them at the time they reached the natural end to their lifespan.
