Maybe they created them because Sylvie escaped lol. There's nothing in the text that says TVA waited 5-7 years to prune Sylvie, as far as we are aware the nexus event happened shortly before they arrived. We don't know what caused the nexus event yet because the show hasn't told us (Ravonna said she didn't remember), it almost certainly will next episode.

When Agatha Harkness put runes around the basement it blocked Wanda magic and the energy of the mind stone. Could runes be the reason magic nor any of the infinity stones work there?
