His wife is unhappy because he is far from a decent husband, never mind his absentee skills as a father. He does love his wife and kids, but he also disappoints them routinely. Not to say Beth is much better, but I think Jerry is worse. When Rick shot the Jellybean I cheered. He's a douche and an ass, but that right there is proof that he does care about Morty.

He realized what happened to Morty in the bathroom and tried to cheer him up by doing something Morty would enjoy, and then made sure to get revenge before leaving.
