Technically this is Wrench's 3rd appearance in 3 seasons:
1. We are introduced to Wrench and his partner, Numbers, in Season 1. They work for the Fargo crime syndicate. Lorne Malvo kills Numbers, and then goes to Fargo and kills all of the major players in the syndicate including the Big Boss. He also confronts Wrench in the hospital and slips him the keys to his handcuffs, freeing him.
2. Season 2 is the story of how the Fargo crime family (The Gerhardts) are overthrown and taken over by the Kansas City mafia, creating the Fargo syndicate. Kansas city acknowledges the help from the Gerhardt's assassin, Hanzee, by giving him a new identity and some plastic surgery. This happens in one of the final scenes, shot in the bleachers of a small baseball field. Hanzee walks past two kids on the field who turn out to be Numbers and Wrench as adolescent children. Additional irony: Hanzee's new identity turns out to be the BIg Boss of the Fargo Syndicate years later, the one killed by Malvo.
3. Season 3. Wrench, up to this point, seems to be the only survivor of the first two seasons.

Nikki and Mr. Wrench were allowed to leave, but Yuri was not. If you go back to the 1st episode, a man in East Berlin in 1988 is being question by a high ranking police officer. The officer thinks his name is Yuri Gurka, but they hauled in the wrong guy and the cop refuses to believe that a mistake has been made because his "official documents" tell him otherwise. The actual guy they're looking for has been accused of killing his girlfriend and it's our same Yuri. The look on Yuri's face when the man in the bowling alley says the name "Helga Albrecht" says it all IMO.

Yuri is told by Ray Wise's mystery man that he has a message for him from Helga Albrecht. Helga is the woman whose murder is being discussed in the opening scene of episode one set in East Germany where the innocent man is forced by his interrogator to take the fall for the real Yuri's crime.
The bowling alley conversations are an homage to the almost identically staged ones with Jeff Bridges and Sam Elliott in The Big Lebowski (where Elliott was also playing an otherworldly character). And the innocent couple being chased down and killed for witnessing the bus attack is a direct nod to the original Fargo.

You're right about the time jump in season 1, it jumped forward to him having that Asian woman as his wife at the Salesman of the Year award ceremony.
Also Yuri is gone. When Emmit was talking to Varga about the crazy stuff he said that it was Nikki, that she's still out there, and he tells Varga "and you said yourself your man never came back."
Yuri's done for.
